@NephJC I tend to think of the degenerative signature as good old fashioned ATN and the adaptive / maladaptive signature as potential for fibrosis. #NephJC

T2m: When does adaptation become malevolent? This study suggests that having higher expression of adaptive proximal tubule, thick ascending limb, and stromal cells predicts progression to ESRD better than simply having a degenerative disease diagnosis (AKI or CKD). #NephJC

@NephJC So if you do a kidney biopsy for non-recovered AKI, and there isn't fibrosis yet, you can quantitate the injury signature to help decide prognosis. #nephjc

@NephJC The single cell identifies the signals and the spatial transcriptomics and immunofluorescence localize those signals. Hopefully, we will uncover protein markers for the major diagnoses and prognosis too #nephjc

@NephJC When the KPMP started, the NIDDK suggested the major output might be a set of stains on a biopsy that describe the cellular processes, kind of like DNAjb9 #nephjc

T2i: Hey, are you confused? So are we, but the images look really cool! To be fair, 280 characters are not nearly enough to explain the complexity of some of these groundbreaking techniques. You’ll just have to invest 10-15 years of toiling in a lab! #NephJC

@NephJC So in this study both adaptive and maladaptive go under an umbrella. Other labs refer to these cell states as successful or failed repair. #NephJC

T1j: After generating this data, the authors generated composite scores for “adaptive” and “maladaptive” genes, to divide the data related to the healthy and diseased kidney samples. #NephJC

@NephJC A lot of people find the adaptive maladaptive thing confusing. The essential part is that when cells start down an injury path (like epithelial to mesenchymal transition), it is unclear if their repair will succeed or fail. #NephJC

@NephJC Mike Eadon here, one of the co-authors. 10x genomics has made things much easier, but when we started the consortium labs like the Jain lab and Kun Huang lab were pioneering DropSeq, an earlier version which 10x built off of. #NephJC

T1g: What is Genomics 10x? It’s like an Amazon warehouse for cells! The process encapsulates 1000s of nuclei into unique partitions (boxes), each containing a unique barcode. Product (DNA)➡️Sorting➡️Shipping with delivery in minutes that can be tracked to source tissue. #NephJC
