In case you missed it: you can now upload Seurat objects for analysis in Pluto! ⭐ Want to perform your OWN analysis on a published study or an already-preprocessed object from a collaborator? Upload the RDS object to Pluto to browse the cell type annotations it contains, make any edits to contents or appearance, and begin performing downstream analysis that addresses your own unique scientific questions. Seurat objects are powerful but were previously a challenge to work with if you don't know how to work with them in R. With these new capabilities in Pluto, you can create your own unique, publication-ready visualizations from #scrnaseq data with no coding required! #bioinformatics #datavisualization

Multi-omics questions are nuanced, but addressing them doesn't have to require complex coding! With Pluto's multi-omics canvas, you can easily investigate the interplay between gene expression, protein expression, DNA-protein binding, and chromatin accessibility. Flexibly perform all kinds of overlaps: 🔺 Identify highly expressed genes in accessible chromatin regions 🔻 Visualize lowly expressed genes with histone marks ↔️ Find targets expressed both at the transcript and protein level 🌟 And many more! Schedule a demo to see the process for yourself in minutes: pluto.bio/get-info #multiomics #datavisualization #transcriptomics #epigenetics #proteomics

The Cancer Genome Atlas (TCGA) is a valuable resource for mining multiple -omics data types in oncology, but platforms like cBioPortal offer only a limited number of graphs. In Pluto, you can analyze all of the TCGA data sets and create beautiful, publication-ready figures that are unique to YOUR science. For some examples, check out the poster we presented at AACR last week investigating the role of ZNF423 in glioma using Pluto's multi-omics canvas. Want to create novel figures from TCGA data? Visit pluto.bio/get-info to set up a demo for your team!

One of the main barriers preventing more companies from leveraging single cell data in their target discovery is uncertainty about how to interpret the vast amount of information in a single study. A helpful step towards clear interpretation begins with how you annotate the clusters identified in a scRNA-seq data set. Will you use manual steps (domain expertise) or automated/ML/AI approaches or both? Read the guide authored by the single cell experts at Pluto to get a foundational understanding of cluster annotation, perfect for scientists aiming to leverage scRNA-seq for target and biomarker discovery 👉 pluto.bio/resources/Lear… #scRNAseq #bioinformatics #targetdiscovery

Pathway analysis is an important way to understand targets & biomarkers (genes, proteins, etc) in the greater context of the biology. In this blog, we compare two of the most popular pathway analysis methods: Gene Set Enrichment Analysis (GSEA) and Overrepresentation Analysis (ORA). Learn more about each of these methods, when to use them, and what kinds of visualizations they produce: pluto.bio/resources/Lear… For an even deeper dive into GSEA, check out this video tutorial: youtube.com/watch?v=7o7HxE…

This week: Are you ready to navigate the NIH's updated genomic data security best practices that go into effect on Jan 25th? 🧬 First, what is the NIH GDS Policy? The NIH Genomic Data Sharing (GDS) policy was established to help ensure that large-scale genomic data - especially human data - is shared responsibly and in a way that respects both participants' consent and security concerns. Its goal is to maximize the scientific value of genomic data while protecting the privacy and rights of the individuals who contributed to the research. 👉 Who needs to follow these guidelines? The GDS policy applies to all NIH-funded research generating human genomic data, as well as any subsequent research using this data. ⏰ What's changing? On January 25, 2025, the NIH will implement updates to the GDS policy designed to bolster the security of controlled-access genomic data repositories and provide clearer guidelines to approved users of this data. All approved users of controlled-access genomic data from NIH repositories will be expected to follow stricter security protocols, including compliance with NIST SP 800-171. 🔒 How do I make sure our organization is prepared? Organizations using Pluto for their research already comply with these new changes. You can find and download the appropriate documentation in your Pluto workspace to include in your grant submissions or other NIH required reporting. Not using Pluto yet? Our scientists wrote a new post breaking down the changes and what they might mean for your research: pluto.bio/resources/Lear… #bioinformatics #nih #genomics #transcriptomics #epigenetics
