Okay, let's sit back and analyze. Sub weapons include Mark 48 ADCAP torpedoes and Tomahawk cruise missiles. Maybe a few Harpoon anti-ship units. Torpedoes first. A Mark 48, to explode, needs a magnetic disturbance like an iron hull, or else direct contact with the sides of a deep-draft ship. A speed boat? No iron, it's fiberglass, and no deep hull. So no joy. A Harpoon? Maybe, but that speed boat has minimal radar returns, so that would probably miss. A Tomahawk? I don't think so. Talk about hitting a fly with a sledgehammer. A nuke would do it. Also, you could lockout SEAL commandos who could shoot RPGs at the speedboat as it zooms by. But long story short, a submarine is pretty helpless against speed boats going lickity-split.
