One explanation actually fits the show’s logic: they may have been absorbed to form the physical flesh body of the Mind Flayer — exactly like what happened in Season 3, when individual creatures were repurposed into one larger organism. The show never shows this on screen, which is a missed opportunity. But it would neatly explain their sudden absence without breaking any established rules.
