@breakliquid I always worry about non-complimentary sequences hindering target recognition. That said, companies sell shRNA plasmids with extra G's hanging off the 5' end (anything in a pLKO.1 vector for instance), which many people use.

@AgostoLab I am cloning a published target, though they didn't publish the plasmid sequence (!). Perhaps the "G" was there? Would adding a G make it not silence the target?

Anyone experienced in designing shRNA constructs: What to do when my target starts with an "A", given that transcription starts with a "G"?
