Not a retcon, the movies are a separate continuity from the games and the lore remains untouched, they even added a new storybook page in Galaxy 2 that didn't try and tie in the movies lore.
With that being said I do think the sister plotline needed more time in the oven.

While yes, Paper Jam does confirm that there's a Paper universe, it also is confirmed that the events of the Paper Mario series/universe happened in the main Mario series/universe as well.
