In 1926, a retired British naval officer, Commander Ernest Ebohard Calwell founded the mighty school. Mr Calwell was a teacher at King's College Budo before he fell out with the then Headmaster there. Two students from Tooro kingdom at Budo at that time by the names of Komwiswa and Byara convinced Mr Calwell to come and ask the Omukama of Tooro for land to setup a school like Budo in Tooro. In his request, he said to the Omukama this, "𝑮𝒊𝒗𝒆 𝒎𝒆 𝒄𝒉𝒊𝒍𝒅𝒓𝒆𝒏 𝒂𝒏𝒅 𝑰 𝒘𝒊𝒍𝒍 𝒈𝒊𝒗𝒆 𝒚𝒐𝒖 𝒄𝒉𝒊𝒆𝒇𝒔". The then Ikingura Omukama Daudi Kasagama Kyebambe IV gave the Commander 3 hills to chose from. The first location of the School was at the present day Kabarole Primary school and shared a fence with Kyebambe Girl's School. Seeing that the school lacked enough space for expansion, the commander chose to shift the school to the northern division of Fortportal, Burahya county to its present day location.
Nyakasura School draws its name from R. Nyakasura, a salty stream that flows gently in the school land.
