Hello Science Twitter! I do still exist, and am doing lots of fun metagenomics things. On that note, I was wondering how I might be able to retrieve the entire taxonomic hierarchy for a list (~2000) of organisms. There seems to be an R package (taxize) but it seems broken :(
Hey science Twitter, it's been awhile!! So just wondering, what are everyone's favorite programs for classification in shotgun metagenomics and if you're using kraken2 what is your favorite database and confidence score to use? 👉👈
Trying to figure out coverage based rarefaction with #iNext in R- lots of examples given where you are comparing two groups/treatments with a single collection event, but I can't wrap my brain around how to handle data sourced from multiple collection events! Any advice?
At the barber today and he asked me if I go to school in Madison. I said yes, and then he followed up by asking what grade I was in- as he was cutting my head full of graying, Ph.D. related hair 😅
@Anthophilist Oooooo how do you find RNAlater? I’d never used it but I’m considering it as an option for remote collecting (seems easier than shipping live insects)
For reference, community is relatively species rich (119 species) but not very even- almost a quarter of those 119 species are represented from only 1 or 2 collection events. Strong bias towards halictids, as might be expected from pan traps.
Hello nerds! Working on stats for my master's research examining effects of wildflower plantings on wild bee communities in cranberry. Which biodiversity metrics/indices do you think should be reported in a manuscript? (1/2)
