@EEPuckett Divergence time estimation may be more tricky if you have to mask out the faster evolving regions or mask in any sort of biased fashion?

@EEPuckett What proportion of the genome would be masked if you exclude regions that are only recovered in indivs that match the ref species? If marginal, I think there's a good argument to use the ingroup, rather than outgroup reference. At least for the introgress analyses.
