@SirToastyToes @teamRocketPat @ShinyLucas97 I think this is caused by the RS tower not unloading the trainer team correctly since when you lose the trainer doesn't withdraw their Pokemon and say a win quote. The game just cuts to black, unlike every other trainer battle

@teamRocketPat @RSE8192 @ShinyLucas97 Defeating a wild roaming Latios or Latias after losing a trainer battle causes the game to continue that trainer battle and send out their next Pokemon, because it started as a wild encounter you can still catch them (only Battle Tower Pokemon will avoid becoming Bad Eggs though)
