The Real Reason Ned Remembered Peter in 'SPIDER-MAN BRAND NEW DAY' The handshake didn't magically make Ned remember Peter. Jean Grey had already started breaking through everyone's blocked memories with her psychic bubble. We literally see her unlock Savage Hulk, and MJ is crying while frozen, even though she can't move. That doesn't feel accidental. The handshake was just the final thing that connected the dots for Ned. MJ still doesn't fully remember Peter, but she clearly remembers loving Spider-Man. That's why the Black Dahlia necklace suddenly means something to her again. Even Peter buying flowers at the end makes me think he sensed Jean's powers changed something and wanted to see if MJ would finally remember him. I don't think the ending is about muscle memory at all. I think it's Jean Grey slowly undoing Strange's spell.
