Each protocol has unique technical challenges, but we identified pipelines that consistently showed strong performance (see the paper for the winners!). Our study establishes a comprehensive framework for more transparent and reproducible methylation analyses.

With so many computational workflows for DNA methylome sequencing, it's hard to know which to trust. We used an "experimental gold standard" dataset to systematically benchmark entire pipelines, from raw reads generated by 5 different whole-genome protocols to methylation calls.

Thrilled to announce our new paper, "Pipeline Olympics," is finally out in @NAR_OpenAccess! This was a massive effort, co-led with @pavlo_lutsik . We present a gold-standard benchmark for DNA methylation sequencing workflows. Check it out: academic.oup.com/nar/article/do…
