I know Sonic fans aren’t exactly knowledgeable in terms of what makes good level design but I’m still so baffled by the reception of this game. How do people completely fail to see the immaculate design all throughout this game.

To be clear: he doesn't want to "end the ship." Flynn is perfectly fine with SonAmy. What he's saying here is that he wants to move on from the "will they/won't they" dynamic, which is an annoying romance trope. Getting them together is one way to do that.
