We found ourselves wondering why some closely related genomes had very different rates of pseudogenization, and whether those rate differences were real or not. It turns out there was a whole lot to that story, and it's finally published! bmcgenomics.biomedcentral.com/articles/10.11…

My lab is currently looking for 2 post-docs. 1: environmental memory and resilience in oysters, 2: comparative genomics and epigenetics across marine taxa. Ad coming soon, reach out if interested. For more info on projects at faculty.washington.edu/sr320/research…

@bioinformer I think people do care, but just approaching the narrow and less thorny problem of honest errors in sequence repositories is difficult to digest. Only slightly more than 2/3rds of Genbank biosamples even have associated SRA reads.

One day, when it's safe, when there's no personal downside to calling a thing what it is, when it's too late to hold anyone accountable, everyone will have always been against this.

Any idea how state-of-the-art tools for bacterial gene annotation deal with overlapping genes? According to nature.com/articles/s4157…, ~27% of CDS are involved in an overlap, but doesn't seem to be discussed much in bioinfo literature. (Maybe @torstenseemann @johnlees6 might know?)

Now sequencing vendors are not providing raw FASTQs (available upon request, denied). Did they learn from academia?
