@magnusnordborg @benjamin_jaegle Looks very interesting, but😱 for Polyploids! On technical side there are some concerns of "excessive hets" using GATK, do the allele depth (AD) ratios you observe show consistent patterns or link to observed CNV diffs? Could this &/or seq/assembly errors also partly contribute?

@_Matt_Hannah @magnusnordborg The first approach was to use the coverage as an estimation for CNV and it work in a few cases and even gave a good GWAS hit but only for high CNV. Considering the sequencing depth I would exclude most seq errors. Considering the assembly denovo genomes will tell us
