There has never been a Targaryen (or Valyrian) in existence without silver hair if both parents have Valyrian silver hair. Viserys is a silver-haired Targaryen; Alicent is not. Hence, it's possible for one of their children not to have silver hair, even though that chance is slim. Laenor is of Varysian descent and silver-haired, as is Rhaenyra, so it's clear why her children are bastards.

Prince Daeron Targaryen has auburn hair, inheriting his mother Queen Alicent Hightower's coloring instead of Valyrian silver, so why is he not getting the same treatment that Rhaenyra kids from Ser Strong — Jace and Lucerys got? #Houseofthedragon #Hotd

The Hightowers didn't disappear after House of the Dragon. They simply lost the political dominance they had during the Dance. By the time of Game of Thrones, the Tyrells ruled the Reach, the Hightowers were their bannermen in Oldtown, and the story never focused on them. They're still one of the richest and oldest houses in Westeros... just no longer at the center of the fight.
