@WeismanCara @LucaFerrettiEvo @jomcinerney I agree, correlation is not causation. Many things could influence both codon usage and structure. E.g., a protein that experiences weaker purifying selection might more follow the mutation bias and could also have a less tight packing of aa side chains.

@LucaFerrettiEvo @jomcinerney Obviously ideal but very hard test would be to mutate synonymous codons and solve structures again. That's hard. I wonder how many proteins have diff homologs w/ synonymous variants solved in the PDB? Probably not many, but maybe some...

I’m not knowledgeable enough in this area (codon usage yes, ramachandran plots no) to evaluate this paper, but the implications are huge. Codon-specific Ramachandran plots show amino acid backbone conformation depends on identity of the translated codon nature.com/articles/s4146…
