Shigeru Miyamoto says there was a plan for the Mario Movie sequel to be about Yoshi in New York but in the end they decided on Galaxy instead! "Regarding Yoshi, I really wanted to include him in the movie, but he didn't appear in the first film. However, in the first film several of them do appear when they pass through Yoshi's Island on their journey to the Jungle Kingdom. I wanted to use Yoshi, so I included it as an egg at the end of the previous film. So, what happened to the Yoshi who was left behind in New York?
