@mikelove @KasperDHansen @timtriche @andrewejaffe @lpachter With K Ba, @rodthiebaut & @denis_agniel we noticed @jsb_ucla et al applied Wilcoxon on raw counts while all other methods used normalized counts accounting for library size. When applying all methods on the same (normalized) data, Wilcoxon also gives exaggerated false positives.

@mikelove @KasperDHansen @timtriche @andrewejaffe @lpachter @RodThiebaut @denis_agniel @jsb_ucla This exaggerated number of false positives is likely due to library size imbalance between the two groups and data thus not truly generated under H0 after normalization when keeping a significant fraction of non-permuted genes as true positives.
