Y-epigenes account for differential neuron linkage. Genetic effects are subsidiary. This is why in a homogenous pop (even at the family level), male / female IQ distribution clusters differently. Same autosomes + X.
When controlling for X, only Y differs, but SDPY gene's effect is not disparate. Only Y-epigenes are left by elimination.
This is called Y-dominance and it is why Y-style neuron linkage leads to a bias in problem-solving for exception detection, while women are biased for pattern detection instead.
Which is why men can seem stupid often (most exceptions are false positives), while women are more socially competent (social trend as appropriate behavior). It's also why, when women tell men to mature, they mean that men must humble themselves ("stop chasing the exception, you're not a genius").
Genes explain none of this because proteins are merely building blocks of the cellular system. Epigenes (molecular environment and programming) determine what actually happens with those proteins. And epigenes are an evolutionary constraint on genes, not the other way around (see max genetic diversity from Huang 2009).
