@NM_Reid Wasted two days of my life on it.

@NM_Reid I had this happen in a scorpion genome assembly. I found two complete mitochondrial genomes that were about 5% divergent from each other. One of them was part of a large chromosome and all the coding sequences were broken. Lots of long reads covering the boundaries.

I was aware that fragments of the mitochondrial genome are frequently copied into the nuclear genome, but how often is the entire thing inserted?
