@jjminich @baym @BioMickWatson Indeed Fig 2 shows that the different pipelines perform more similarly to each other for genus level. I remember a ton of discussion about this when I started grad school, ten years ago.

@baym @BioMickWatson I mean… last time I checked it’s common knowledge (maybe law 😂?) that you should never use 16S to call species level? This figure is very misleading - of course you can’t annotate at species or strain level accurately!

In my favorite papers I cherish the discussion, which sometimes illuminates some truth that was only proven years later. Day to day, i just look at figures, but a lot of the joy Ive had in science is in hearing the very human thoughts of creative, dedicated colleagues.

@ArzamasovAlex We had a sort of inverse problem before where a reviewer questioned experimental results with knockout strains because our findings didn’t match what database predicted functions were. It made me realize that a lot of the annotation for Bacteroides genomes were unreliable.

Thread on the importance of sanity checks when inferring functions from genomic data. Just finished reading the paper on the CGR2 collection (3324 gut isolate genomes). While it is a great resource of genomic data, some of the results left me puzzled (1/7) disq.us/t/4faenjw
