In order to assign cells to cell types we needed to develop an efficient and robust method. We developed a tool, mx assign, that assigns cells based on Spearman correlation for robustness. It performs very well and should be useful generally. 14/

Our Commons Cell Atlas is built from 10x data, which is a 3' single-cell RNA-seq technology. So how did we manage to get isoform specificity? Well, many isoforms differ in their 3' UTR, and this was the case for p44b in OAS1. 10/

I generally agree. It is interesting to contrast with experimental work, where we typically are happy to trade opacity for convenience and there is less of an idealistic stance against proprietary commercial options.

Your periodic reminder that CellRanger (currently v7.1.0), while seemingly well-engineered software & documented with solid release notes, is still closed-source. It’s methods are fundamentally opaque. Good open methods exist, and should be the basis of our science instead!
