The Emperor knew gods were real and that he himself could become one, but didn't want to. He knew religion is legitimate and faith had actual tangible power. He didn't want that power. That's why he outlawed it. By definition that is not atheism, the lack of belief in the divine. You cannot be atheist if you know the divine is real. And now, he's embracing that power as it's the only path humanity has left. Thanks for proving you didn't read the lore. A common mistake among your kind.
