What about summary(lm(your.model))? Unlike summary(aov(your.model)) or anova(lm(your.model)) summary(lm()) will do a type 2, BUT it gives you pairwise, posthoc comparisons rather than the overarching main effects. So you get each level of each factor compared to the first level

@wolfgangkhuber @tangming2005 I see the Wilcoxon test is often used for omics when 'n' is not the number of independent biological samples but for within sample tests between group of genes/features. This violates the assumption of independence and leads to inflated p-values. I think this is a common issue
