I think the implication here is not that the aliens were referring to the periodic table pre-se, but to a representation of nuclear structure or just organized structure of matter and energy in general. This man wasn't a theoretical physicist, and to "Periodic table" might be the most accessible metaphor for "coherent structuring of matter/energy. The interesting part is, if somehow the periodic table might be considered to be more *correct* than the standard model of particle physics. That would be quite telling. Not sure we could infer that from this though.

You have a bit too much fun with that. Playing up the spook(y) atmosphere, creating ambiguity seems like a subtle control tactic. It's like an obvious cop-car parked on the side of the highway with no one in it. Enforces the speed limit psychologically, with minimal man-power. It can't last, once an certain kind of quorum is generated, we'll all know they can't catch all of us. Seems that's already happening.
