As of this week, @ARGOSamsterdam uses a novel VirSNiP melting curve assay @tibmolbiol to screen for variation at SARS-CoV-2 spike codon 444. The assay (53-0846-96) is designed to detect K444T. The left (blue) curves show spikes with 444K; the right red ones with K444T.

@surt_lab What's your Nanopore read length? Do you have enough long reads? Maybe try a different DNA extraction method? PacBio is a good alternative otherwise, different chemistry might get you different results. I got really nice genomes from them.
