But wait! What about the host sequences? We describe a total of 8 different workflows for the masking of host sequences. We found that many viruses, including known infections, will have some reads that also align to the host, making this a complicated issue.

@r_krishna3 I remember AF2 would sometimes position sidechains as if an ion were there, despite not "knowing" it explicitly. If there's a comprehensive dataset out there comparing protein strucs bound or not to ligand, could you see if RFAA positions sc's differently if ligand-bound or not?
