Chosen ones are all over Star Wars, the amount of time spent practicing under legitimate masters is sometimes inversely proportionate to their actual skill. Hell, Finn did pretty well against Ren for a random Stormtrooper.

Multiple highly experienced Jedi fell to Vader with ease (not to mention the beating he gave Maul), yet Luke beats him handily in six with extremely limited training and experience.

Luke got trained by one of the best and wisest Jedi masters in the galaxy, I'd even argue TWO of the best because I wanna put some respect on Obi-Wan Kenobi as well. He's not born better than anyone else despite him being the son of the chosen one. He also fails several times and needs others help in order to prevail. He gets defeated by Darth Vader (and loses a hand in the process), he can't always protect his friends, his aunt and uncle dies, he's rescued by Han Solo, he gets knocked unconcious. He's shown to struggle a lot throughout several movies. He kisses his siter, for crying out loud.

That's not what a mary sue is. A mary sue is a person being better than everyone else regardless of wether or not that makes sense for the story. If it's not justified and/or they get away with things a different character wouldn't. They don't get oposed in meaningful ways that even allows them to develop as a character. They're already perfect and has or is the solution to everything.
