Think about it...in all space movies when space ships meet they are always in the same orientation when there is no real up or down in space. So when the Zygoids meet the Xxis in space ship-to-ship for the first time they are always aligned in the same x-y-z axis. How? Different alien species means different everything. The easy answer is well, they see each other on long range scans and orient their ships correctly but we never see that part. The actual simple answer, for stupid still haven't gone farther than the moon humans like us is, film makers, directors, and producers, make movies/shows this way so it is easer for said stupid humans to watch and not have to think about things like this.
