Attended the Core Facility Managers Workshop at #LMA2024, headed by @DrPaulMcMillan. It was good to see how other facilities are run and organized. I've picked up a few good things I can implement in my facilities to hopefully improve the user experience.

@MLNesbit @ilastik_team I haven't used local thickness before. But to select stuff like I have I think the following would work - EDM of your binary - minimum calculation between the EDM and your skeleton - threshold result to select skeletons of desired size - make new binary

Ah Euclidean distance, is there anything you can't do? A binary blob + EDM + Skeleton = average width of blob arms :)

@NerdyCammy @ilastik_team we were pretty happy with the Labkit segmentation step, but the issue with Local Thickness was it normalising to the thickest diameter in each image, rather than a standard.

@DaniBeckman @zeiss_micro That's good to hear thanks! Yes we do mouse and rat , works great with snap frozen (post fix on slide) but not at all with PFA / sucrose freezing, no perfusion

@MLNesbit @zeiss_micro Yeah, these are not frozen sections. We keep them at 4 degrees max. But I think the most important factor for vascular markers is how you process the brain. Is it a rodent model? Perfused?
