@bluebirdi @abacbs This looks great. A nice overview of things people tend to not worry about when they should! Would you be able to share a copy with me/is it available online?

Poster time @abacbs ! Bit random for this group but super important! Sometimes we forget that biologists don’t really know how to analyze their data! It’s important to teach them best practices :) also more proteomics ;)

@michaellazear Congrats! Now all you need is someone to write a Thermo raw file reader that is open source/not .NET 🙏

@ATinyGreenCell Nice, fairly straightforward then. And I suppose you can try and avoid using any particularly hazardous solvents so you don’t have to worry about chemical waste as well.

@csdawsonn I got an autoclave validation test kit and use it every 6 months to test my autoclave. All GM waste goes into that. All glasswear bleached. I work strictly in BSL1 which only requires basic containment. Regular waste streams are fine for decontaminated waste as long as its BSL1.

I love these things. Always tempted to streak and homebrew, or at least poke around in its genome. It's a GRAS species and strain so...

@ATinyGreenCell Slightly unrelated Q but how do you go about disposing the waste generated in your home lab? I’d love to set up my own one day but not sure about the practicalities….

Update: It's happening. Only had LB on hand but will try. Incubation at 28°C over the weekend in da dark. Would be a fun addition to my collection. Yay, homelab musings!

The resolved cell spatial proteomes of not one but two #Trypanosoma spp. in two different life stages each! Wonderful to have been involved in this project led by @MacGregor_Lab, and a phenomenal achievement by Nicola Moloney, the star of this show. nature.com/articles/s4146…

Check out our new preprint on the dynamics of RNA binding proteins over the E. coli growth curve. I had a lot of fun collaborating with @mie_monti on this🤩Can recommend doing science with friends!
Kathryn Lilley@lilley_ks

New E.coli RNA-BP study using OOPS. We show how dynamic these proteins are between different growth phases and find many new RBPs. Great collaboration from Willis Lab @MRC_TU, @GavinHThomas labs and @CamCProteomics, led by @mie_monti and Eneko Villanueva biorxiv.org/content/10.110…

Many proteins bind RNA, yet we still don’t know what RNAs most RBPs bind because current methods map one protein at a time. With the Jovanovic lab, we describe SPIDR – a method for mapping the RNA binding sites of dozens of RBPs in a single experiment. biorxiv.org/content/10.110…

@ErinMHumphries This☝🏻I’ve just emailed the PI/corresponding author on an 11 year old paper with over 1000 citations about getting the raw files. Let’s see if I get any response…

It's disappointing to find a great paper (10+ years old, CNS journal) with no MS data available, only the software output files. Software tools are rapidly advancing and it's impractical to compare results from old output files with new tools especially for phospho.

@Krijgsveld_lab This looks great! Can you provide more info on the DIA MS methods? (Specially MS2 isolation window ranges). The preprint says MS method details are in the supplementary but I can’t find anything.

@csdawsonn @nesvilab Definitely feasible! We often search 100s of mass offsets for glyco searches using these same labile methods under the hood
