Having started proteomics 2 yrs ago now, me and my fabulous colleagues (@csdawsonn, @lisabreckels & @CoralTKrueger) put together a workflow containing all of the things I wish that I had known about analysing expression proteomics experiments.

@ATinyGreenCell Nice, fairly straightforward then. And I suppose you can try and avoid using any particularly hazardous solvents so you don’t have to worry about chemical waste as well.

@csdawsonn I got an autoclave validation test kit and use it every 6 months to test my autoclave. All GM waste goes into that. All glasswear bleached. I work strictly in BSL1 which only requires basic containment. Regular waste streams are fine for decontaminated waste as long as its BSL1.

It's happening.
Only had LB on hand but will try. Incubation at 28°C over the weekend in da dark. Would be a fun addition to my collection. Yay, homelab musings!

Many proteins bind RNA, yet we still don’t know what RNAs most RBPs bind because current methods map one protein at a time. With the Jovanovic lab, we describe SPIDR – a method for mapping the RNA binding sites of dozens of RBPs in a single experiment. biorxiv.org/content/10.110…

It's disappointing to find a great paper (10+ years old, CNS journal) with no MS data available, only the software output files. Software tools are rapidly advancing and it's impractical to compare results from old output files with new tools especially for phospho.

@Krijgsveld_lab This looks great! Can you provide more info on the DIA MS methods? (Specially MS2 isolation window ranges). The preprint says MS method details are in the supplementary but I can’t find anything.
