The desktop app has some additional helper processes written in C++ that allow it to handle voice calling and screen sharing more efficiently. If you use the web version and your computer is at its limit (like when you're playing an intensive game), your voice will start dropping and the screen share will start breaking up far sooner than if you use the desktop app. I'm also 99% sure that rich presence doesn't work without the desktop app, because the browser is sandboxed and has no way of knowing what games you're playing.
