How an inverse-folding neural network rescued a gene-editing protein from its own evolution Prime editors are among the most precise CRISPR-based tools. They rewrite small stretches of DNA without cutting both strands, which makes them safer than older nucleases and a strong candidate for treating point-mutation diseases. The active part is a reverse transcriptase (RT), an enzyme that copies the desired edit from an RNA guide into the genome. Years of laboratory evolution in bacteria have made this RT faster. But there is a catch known across protein engineering: mutations that improve activity often weaken the folded structure. The evolved RT works better per molecule, yet less of it folds correctly inside human cells, which matters when the editor is delivered transiently as mRNA in a lipid nanoparticle. Y. Allen Tao and coauthors use a different toolkit. They turn to ProteinMPNN, a graph neural network trained on solved protein structures to do inverse folding: given a 3D backbone, propose amino acid sequences likely to fold into it stably. Starting from AlphaFold3 structures of four evolved RTs, they mask two sets of residues the network cannot change. The first sits within 15 to 20 angstroms of the DNA-RNA substrate, protecting the catalytic core. The second is conserved across natural homologs. ProteinMPNN proposes new sequences for everything else, and AlphaFold2 screens each candidate by structural confidence (pLDDT) and similarity to the parent fold. The numbers are striking. Redesigned variants carry 30 to 163 substitutions, yet 95% still edit DNA above 5%. The best variant gains 8 degrees C in melting temperature, and intracellular editor protein roughly doubles after mRNA delivery. Across 700 pathogenic ClinVar mutations, average correction improves 2.3- to 2.5-fold over evolved starting points. In mice receiving editors against the cholesterol gene Pcsk9, liver editing rises up to 2.9-fold, with no detectable off-target activity. For gene therapy and biopharma, the lesson is methodological. Directed evolution and AI redesign optimize different properties, and combining them is now a concrete recipe. Higher expression per dosed molecule means lower doses, wider safety margins, and a path to editors that work in tissues where transient delivery used to fail.
