GoT-ChA! I am thrilled to announce that our paper "Mapping Genotypes to Chromatin Accessibility Profiles in Single Cells" is now out in @Nature !! 👩‍🔬👨‍🔬🧬If you want to link somatic mutations to epigenetic changes directly in patient samples: nature.com/articles/s4158… 👇🧵

Excited to share our RegVelo paper in Cell cell.com/cell/fulltext/… We unify RNA velocity + GRNs into one model → better OOD prediction of perturbations (e.g. gene KOs), with examples incl. neural crest KO predictions 🔬 Big thanks to W Wang, Z Hu & T Sauka-Spengler 🙏

Excited to present the first pre-print from our group, an investigation the human bone marrow microenvironments in patients with myelodysplastic syndromes (MDS) and normal age-matched subjects using Xenium genotype-informed spatial transcriptomics: biorxiv.org/content/10.648…

Genomics just hit its “foundation model” moment. AlphaGenome now predicts thousands of molecular effects from 1Mb DNA sequences at single-base resolution [1]. Pair that with UK Biobank’s 490,640 whole genomes and AI is no longer just speeding analysis it’s changing what questions researchers can ask 🧬 Industry noticed. Illumina and NVIDIA are combining sequencing, multiomics and accelerated AI to push drug discovery and clinical research forward [2]. The edge will go to teams that can connect wet labs, compute and interpretable models ⚙️ The challenge: don’t treat ML as magic. Treat genomic data quality, diversity and governance as core infrastructure or the benefits will concentrate in a few regions and companies. 🤔 Where do you think the real bottleneck is now: better models, better data, or better trust? If you want to know what 3′UTRs with long conserved sequence stretches do, check out our BioRxiv preprint doi.org/10.64898/2026.…. They form functional intermolecular 3′UTR-3′UTR interactions that enable co-folding of proteins to rapidly induce transcriptional programs.

Excited to share our Nature Genetics Research Briefing on how the repetitive genome helps shape leukemia stemness. We found that transposable elements sustain stem-like states in AML and predict patient outcomes. nature.com/articles/s4158…

1/ Preprint alert 🚨🚨🚨 How do cells decide where an mRNA should end? And how is that decision coordinated with splicing and transcription while the RNA is still being made? Here's what first author @HopeMerens found 👇

Excited to share our discovery of a new programmable RNA-guided DNA-targeting system hiding inside bacteriophages that predates CRISPR. We call it VIPR (Viral Interference Programmable Repeat), and it uses an entirely new logic to find its targets. Thread + link below.
