With @10xGenomics and @thedohertyinst, we've mapped gene activity in human intestinal and skin tissue at unprecedented resolution. To test the new Atera platform, we studied small pieces of each tissue. Data from each are now publicly available. 🔗 More: bit.ly/4dUsVCg

Quite remarkable story to read! I find how single-cell RNAseq was used for personalized diagnosis is quite intriguing! What Sid has done — tumor biopsies at T1, T2, T3 with single-cell resolution, paired with CD3+ PBMC tracking at eight timepoints — is the kind of longitudinal dataset that cancer researchers dream about and almost never get in a clinical context. This is what precision oncology actually looks like when you take it seriously. Not a one-time genomic snapshot, but a dynamic molecular portrait updating alongside the disease.

The full deck on Sid’s cancer approach is here: sytse.com/cancer/ Worth a read. Raw data for download is also available and linked in the deck

📢 Preprint: we present a whole-mouse-brain in vivo Perturb-seq atlas, 7.7 million cells, 1947 disease-associated perturbations, moving toward direct readout of how human genetics rewires cell states & circuits in vivo. Grateful for the Team! @NVIDIAHealth biorxiv.org/content/10.648…

We're seeking to fill two roles: a postdoc and a research assistant. Both will focus on resistance mechanisms in brain tumour models using various approaches (in vivo, spatial omics, CRISPR). Please apply if this aligns with your previous experience! shorturl.at/hZ6mG

Inspired by @JswLab, we generated a mini Genome-wide Perturb-seq, using just two 10x lanes (!). Far too much data for one tweet (or one Figure), but it works beautifully. The ability to assess the molecular function of every gene in an afternoon is mind-boggling

How does #HSV-2 shedding affect immunity in female genital tract tissues? Here, Jennifer M. Lund @JennyLund15 & team @fredhutch report immune cells mobilize and co-localize in the vaginal epithelium, expressing cytotoxic, inflammatory and immunoregulatory genes that may promote tissue homeostasis to limit damage: doi.org/10.1172/jci.in… The image shows visualization of cells on a representative tissue section for spatial transcriptomics.

Looking for some Thanksgiving reading? 🦃🦃🦃 🚨Check out our new preprint on CRISPore-seq!🚨 Combining pooled CRISPR perturbations with single-cell sequencing has been tremendously powerful... but we are missing a lot with current approaches like Perturb-seq and ECCITE-seq.

Excited to present the first major work after starting our lab at Stanford and the Arc this year: CRISPR-All, a unified genetic perturbation language for programming any major type of genetic perturbation simultaneously, in any combination, at genome scale, in human cells.

Excited to introduce GoT-Multi, out at @CellGenomics: cell.com/cell-genomics/…! Developed together with the single cell wizard @LGMartelotto, GoT-Multi is a next gen single cell multi-omics - multiplexed genotyping in transcriptomes compatible with FFPE samples.
